Something like the Highwind from FFVII(or the "barracuda" from future boy conan) but that needs the crew of two standard ships (4 engies, 3 gunners, 1 pilot)
that could add a new game mode where you have to destroy it to take cargo (or defend it from the pirates)
and the hability to put custom flags on the ship (guild or captain)
Yes, no, maybe, I don't know ?

Well first off, all of these are really good ideas.
Though, not to burst your bubble, they've been suggested before a few times; so often so, I'd be shocked if we didn't see something like this in adventure mode. I think it's something everyone is looking forward to.

just imagine the glorious Duck flag ship, flying around with a little heard of mini duck ships transporting a massive cargo of bread

As mentioned before, adventure mode will probably be the time and place for stuff like guild ships. If anyone has been playing warframe I personally would love to see potential guildships have a similar degree of layout customization and even utility for the new kinds of gameplay that we should be seeing out of adventure more. Even little time wasters, like a game room where guildies can sit down on their ship and challenge each other to chess, darts, ect minigames. One can dream

It would be interesting to see an asymmetric mode where several smaller ships go up against one big one. Something like an ur-Galleon that crews eight vs. two regular sized ships.
