What I do in situations like that is check where the ship is in relation to our ship and hit M. If they're on the map and not spotted than it's an ally if they don't show up on the map start shooting.

Welcome to the game Schpam! I love it when a new player joins the game, almost immediately joins the forums, and then puts up a wonderful post like yours! I seriously believe we have one of the best online communities out there.
Great first-impressions post. Very well said. All the points you make are entirely valid, in fact I think the tutorial just got a little bit of an update. Of course, as you said in your last point yourself, almost all the problems with ambiguity in the game can be solved by playing with experienced pilots and crews.
And not to derail the topic too much, but ... Yup a color blind mode for Map/HUD is at very least in the planning stage. Changing the in-game ship graphics to something other than red/blue probably won't be happening, as there is intentionally similarity between the ships from long distances. But as far as GUI, I know earlier Keyvias was looking for viable color combinations/solutions for the map and HUD that would work for an optional Color-Blind mode. If any of the color blind players here want to shoot Muse a message at feedback@musegames.com with any suggestions, I'm sure it'd be appreciated.
